Before I had been able to beat the Flagship, there was one time when I sent a boarding party over to try and take it out from within. I needed to disable the medbay before they could properly fight, so I fired a missile at it to disable it, then sent my two Mantises over to the medbay to kill anybody who tried to fix it.
I forgot to turn off Autofire. Boom, blew up two of my most valuable crew members.

I've gotten to the point where I can beat the Flagship pretty consistently (on Easy). The key is to spend as much time in every sector as possible, because more time spent generally means more scrap to buy upgrades with. To fight the Flagship, I like to have:
Cloaking (to avoid the first volley from the triple missile)
Crew Teleporter (to teleport over and take out the weapon systems one by one)
Burst Lasers, lots of them (more shots are better than stronger shots against a level 4 shield)
I recently played through with the Federation Cruiser, however, and it has a neat built-in weapon that fires a really powerful beam, but it cannot take on a Cloaking unit! The fight against the Flagship in that one was tense, because even the first volley of missiles can cripple you if you're unlucky.
On easy? You's a pussy.
So I've been screwing around with the Rock Cruiser and it seems like getting a crew teleporter asap is the only way for this to be viable. Does anybody have opinions on this?
